UPDATE:

Well, after making it through the winter, I found that the glazing compound that I used to level off the JB Weld filled holes did not flex well with the temperature changes. Actually, not at all. The surface of the glazing compound has flaked off and left me with nice red dots over the filled holes. While the areas topped off with the compound weren't very deep at all, they must have still been too deep for glazing. The JB underneath is solid as a rock still. I will likely sand the glazing compound the rest of the way off and try to go with JB all the way out, then repaint. It sanded fairly well and will hold paint well when lightly scuffed. I'll try and get some pics tonight when I get home.

I, for now, dug out the glazing and, with no JB there, just put in two black plastic press in barbed plugs they use on cars all over these days. I gor large 'Jeep' decals for the gate, so am not too anxious to sand and repaint. I should probably get a couple more sets of those decals though.

I originally got some plugs but couldn't get them to fit well. Got them at Lowe's I think. I am going to dig out the glazing compound too and just scuff and continue to over fill with JB, sand flush, then prime paint again. Shouldn't take more than a day or so with cure times and all. I'll repost with the results and eventually outcome. I have a welder now, but don't relish getting out all of the JB before going that route. I think eliminating the glazing compound will work just fine. It appears to be the only weak link in the project. (fingers crossed)

you may have better luck with bondo there. they glazing/spot putty is really only for tiny imperfections in paint or bondo and thats probably why it cracked. Thats too bad it looked good but im sure itll come out even better now that youve had a practice run.
