Running problems - '89 Wrangler (6 cyl - carburetor)

I have a 6 cylinder 1989 Wrangler (w/ carb). On rainy days, it has trouble starting and then seems like only some of the cylinders are firing for a while. After it warms up, it's OK. I've recently replaced the spark plugs. What could be the problem? Distributor cap?

Also if I run through a large puddle of water it usually stalls and then is VERY difficult to restart.

I used to have the same problem with my '89 4.2. On rainy days, water would condense inside the distributor cap. If I took the cap off and dried it out, it would start fine. Once I replaced the cap and rotor, it started fine ever since.
