Has anyone had issues with aftermarket PCMs?

Hey fellow jeepers, Iv been trying to get a bug worked out of my jeep for a couple of months now, and still cannot get it tacked down. Mr. que89YJ has been aiding me in my electrical diagnostics and everything SEEMS to be checking out. Here are my symptoms, upon first start up it will crank over once and then crank hard like its way out of time or vaporlocking. Other days it starts perfect and purs like a kitten. once it finally starts it pings and runs like a bag of a$$ for about 30 seconds then its like a switch is flipped and it has full power. Once it gets through that morning "cycle" it runs fine.
Fuel pressure is right where it should be at all times. New parts are as follows, CTS, CKP,CPS,TPS,IAC, distributor cap and rotor, wires, entire engine wiring harness (unmolested), and an AUTOZONE PCM. I built a 4.6 stroker and I just want to hit the key and it start right every time. Only code is a code 37 and I have a standard transmission. Good luck!

Also if anyone is from the east TX region examp; tyler, dallas I have a 95 2.5L with 110k on it for sale and soon a dana 35 with new brakes and 4:10s
