I thought you found it in the trans input shaft? You have a reason to think it may be something else?

 i keep thinking iv found it. its possible in this case i did this one all by myself. i didnt read the part about supporting the trans at first.

Yep. FYL.  Nah, its OK. I did that once too. Drove it to work with a ratchet strap holding the trans up in once (it was an SM465).

i think so, but, one question will help me determine that. does the input shaft spin at the the same rate when its in neutral?

Yes, it is splined to the clutch disc so if the clutch is engaged (foot off pedal) the input shaft will be spinning the same speed as the engine. Then if the clutch is disengaged (pushed in) the input shaft will slow to a stop.

does it slow to a stop (im assuming so, based on your description) if it's in neutral?
if so, when i put this together, i'll still have the same loud knocking problem
then ill just replace the input shaft and pilot bearing, and be back at FML part again....lol.

Yes if you have ever noticed when everything is working correctly, if you are sitting in neutral with the clutch out and want to back up, you push in the clutch and if you try going into reverse instantly it can grind softly as the input shaft goes from 700 or so rpm's to 0. If you wait a couple seconds you shift into reverse without any grinding because the input is no longer turning. So if it is the input shaft making your knock, letting the clutch out in neutral should produce the sound but it should go away if you push in the clutch.

the reason this was such an important question is the knock didn't go away whether it was in gear, neutral, the clutch engaged or disengaged....

I imagine its possible for it to keep going if the pilot bushing is dinged up or bound up onto the shaft, right? Or just too tight, seeing the trouble he had getting the tranny out the first time. I always clean things up a bit with some sandpaper and put never-seize in that area. The input shaft and the ID of the bushing.

It could possibly spin yet in neutral, but if he had the clutch depressed with the jeep sitting still with the tranny in any gear, the input shaft would not be turning. The flywheel and pressure plate would still be turning but the clutch disc and input shaft would have to be stopped.
Check your pressure plate over really good to make sure there are no shiny spots on it from rubbing something. If there isn't, I would say the problem has to be in the engine.
