Bad NV3550

I just recently installed a new NV3550 from HighImpact.com on my 93 2.5L YJ and all is not well. It "clunks" when I let of the clutch, grinds when shifting into third, and rattles in 4th and 5th. HighImpact does not think it's the transmission. Do any other of the proud NV3550 owners have any experience with this issue? Any suggestions of something else causing these symptoms?

I know for a fact that those transmissions are louder than most. 1st to 2nd gear is always a work-out, but I've never grinded when going into 3rd though. And there is a noticeable volume difference when when I'm stepping on the clutch or not, but no slamming. I would have a shop check it out to see if it's bad, then call highimpact again.

I took it to a shop, he drove it for 20 minutes, and said something is not right. He said it sounds like a bad bearing.
