87 YJ 4.2 Swap to 94 XJ 4.0

Here's the deal....I've got an 87 YJ with some motor problems. While trying to troubleshoot and get it fixed, I stumbled upon a 94 XJ that I can pick up for $900. I need to know if this will be compatible with my YJ. Here's the vehicle specs

1987 Jeep Wrangler 4X4:
4.2L I6
T999 Automatic Transmission - Does anyone know how i can verify this? I do know it is a three speed without overdrive.
NP207 Transfer case

1994 Jeep Cherokee 2X4:
4.0L I6
AX15 Manual Transmission - This is 2X4. from what i have read, this tranny cannot be mated to my NP207 without some serious modifications.

Now my questions. From what I have read, the 4.0 should mate up with the T999 transmission without many problems. I have heard some things about the bell housing and the location of the CPS. Can anyone confirm that these will be a problem or will it bolt up no problem?

Secondly, I know there is a difference in the computers that come installed in the XJ depending on whether the XJ is 2X4 or 4X4. The XJ that I have found is 2X4. Will the computer be compatible if I install this motor in my 4X4 YJ?
