5.2 clutch install

I got my 11" clutch today, spec'd it for a '94 Dakota.
I resurfaced my 5.2 flywheel at school.
I dropped the disc and cover on the flywheel to match it up and try to figure out which bolts I need to attach the clutch to the flywheel.
the flexplate doesn't touch the flywheel it sits up about a 1/4". Is that a problem? The FSM says to tighten 2 threads at a time in a criss-cross pattern to avoid warping the cover.
Also, anybody know how long the bolts bolts are? The ones I'm using look to be a bit too long and will stick out the other side of the flywheel. How far out can they protrude?

The clutch disc will be sandwiched between the cover and the flywheel, and you'll tighten the cover bolts down to spec, seems like 40lbft. That's about all I remember when I did my clutch.

I wouldn't have the bolts sticking out the back of the flywheel, seems like that wouldn't be good.
