4.0 Swap into '88 Wrangler

I have a '88 Wrangler with 4.2 and 5 speed. My 4.2 is shot and I want to swap to a later 4.0 FI. If I buy a wrecked late 90s Cherokee will I be able to use the later engine, transmission and transfer case? What problems will I encounter? What if I choose to swap in an automatic?
If I have a complete parts vehicle I will have access to all the other parts too.

You could have a problem with the computer & map sensor. The hard parts should be fine. I you have a problem replace the map sensor.
