Transmission Swap

I drive a YJ, with a 1989 4.0L cherokee engine (renix). There is a bad vibration at about 1500rpm under load that I beleive is the transmission failing (blown bearing) It is a automatic tranny and I would like to swap it with a manual. Does anyone know which models I can go with, considering length of driveline (is a manual transmission phsyically longer than the auto? (AW4)), (is the tranny mount compliant?). As well as considering transfer case placement (driverside) The swap should go well as the YJ was originally a manual
