negatives of a bored TB?
I decided that I'm going to bore my own TB to 63mm. I've read about all of the positives, but are there any negatives of the finished product? The last thing I want to do is compromise a perfectly working engine.

at 63mm you're gonna need a new butterfly.

Negative is if you screw it up, you're ****ed. If you insist on doing it yourself, have another TB on standby.

63MM is rather extreme unless you have made other substantial modifications to the engine. For 63MM you should have had work done to the head, a high flow cat converter installed, free flow exhaust, and have installed some higher flow injectors and even perhaps a performance chip. Plus as stated you will need to fabricate a new butterfly.
A cat-back exhaust and a K&N style filter really compliment a 60MM throttle body and would be all the modifications needed to take full advantage of the bored TB. Your stock butterfly can still be re-used.

A whistle if you dont ease the edges of the sensor ports. Other than that I would agree with Tim in that its just part of the equation.

whats a decent Bore size to get better throttle response?

60mm to 62mm is the usual size for the finished result. I cant really think of any negatives, except the whistle when your acceleratiing.

60mm is the max for the stock butterfly, and the max I would go without a lathe.
