Condensation between the mat/carpet and the herculiner/rhinoliner will cause it to peel away from the floor. That, theoretically, can allow condensation to build between the herculiner/rhinoliner and the floor, causing more rust issues that can only be fixed by pulling up the herculiner/rhinoliner. Doesn't seem like a fun thing to do.
Rhinoliner would be better than Herculiner since it is a professionally applied product like the Line-X I have. It's been a solid 6+ years since I had my interior sprayed and ever since I have had carpet directly on top of it and the rubber floor mats on top of the carpet. None of what the midway auto guy warned you about has happened on the interior of my XJ. Once again it probably is more of a case of who did the prep work and how good of a job they did. Perhaps it is more of an issue with the DIY. Like I mentioned in a post last year, you need to make sure that all the pin holes are sealed when using the DIY product. So perhaps water/condensation are getting through that way...

Another DIY product that might be worth looking into that may be a good compromise between Herculiner and a professional product is Second Skin.

Do a search here and at google as I know of at least 6 vehicles that have tried it.

after 2 years, how's it holdin up?
after 2 years its been great (wow, two years since ive done this writeup, ugh lol). but the trunk and the rear seats have held up perfectly. i do need to touch up the front driver side area a tad. its starting to peel from the salt and mud and boots.

but the best part of this whole project were the drain plugs, they come in extremly useful. ive been wheelin quite a few times and swamped the jeep. ive sat there and watched my buddies using cups to get the mud out. i just grab the plug and all the waters out within two minutes. so the drain plugs are extremely useful

The only thing I dont like about it is that the inside of your jeep smells like it forever.

1 tip, I did mine in the cold. It took almost 3 days to dry. Keep that in mind. It says 24hrs... but the cold really slows the drying.
