Assuming...

Assuming that you droped a Hemi in a new JK unlimited, your tow rating would go up, correct? The reason it is only rated at 3500 besides to CYA is because of the weak enginge?

From what I've read the engine is only part of the problem. You have to consider the wheel base of the vehicle also. That's why the unlimited has a higher toe rate than the regular.

alot of things are considered, engine, brakes, gearing, wheel base, weight of the vehicle

Frame and receiver mounting must be taken under consideration as well.

The WJ has a wheelbase of 110 and its tow rating is like 5000? Im still confused.

The 4.0 WJ has a rating of 5,000
The 4.7 WJ has a rating of 6,500

Tow ratings are not just the engine. They include suspension, brakes, gear ratios, strength of components etc. If you put 1 ton running gear, under a 3/4 ton truck you are not legally able to tow at the 1 ton rating. Unfortunately the sticker on the door is the law, and no matter what you change, you cannot change the sticker without some pretty intensive work through the DOT.
